Born from a cocoon in the village of Old Home, a young Haibane—a being with a halo and small gray wings—awakens to a world she does not understand without memories of her past. Named Rakka for the dream of falling she had while inside the cocoon, she soon becomes accustomed to life in the strange town. However, there are strict rules for the Haibane, such as being forbidden to leave the village or go near the walls surrounding it. These, along with mysterious disappearances of their kind on their "Day of Flight," begin to unsettle Rakka and the others since they know almost nothing about their own kind. Haibane Renmei tells not only Rakka's story but also of those around her, as they live their lives with no memories of the past while trying to break free from their former pain and ultimately find salvation. A dream of falling from the sky…and then birth. Rakka is born from a large cocoon into the Old Home, greeted by a group of females with small wings on their backs and shining halos above their heads. Soon Rakka’s own wings grow, a halo is placed on her head and she is told that she must work in the nearby town of Grie. She soon realizes that the town and the entire world they live in are confined behind the Wall, a tall, impenetrable wall that none except the mysterious Toga are allowed to exit.

Tomoya Okazaki is a delinquent who finds life dull and believes he'll never amount to anything. Along with his friend Youhei Sunohara, he skips school and plans to waste his high school days away. One day while walking to school, Tomoya passes a young girl muttering quietly to herself. Without warning she exclaims "Anpan!" (a popular Japanese food) which catches Tomoya's attention. He soon discovers the girl's name is Nagisa Furukawa and that she exclaims things she likes in order to motivate herself. Nagisa claims they are now friends, but Tomoya walks away passing the encounter off as nothing. However, Tomoya finds he is noticing Nagisa more and more around school. Eventually he concedes and befriends her. Tomoya learns Nagisa has been held back a year due to a severe illness and that her dream is to revive the school's drama club. Claiming he has nothing better to do, he decides to help her achieve this goal along with the help of four other girls. As Tomoya spends more time with the girls, he learns more about them and their problems. When Subaru Natsuki leaves the convenience store, the last thing he expects is to be wrenched from his everyday life and dropped into a fantasy world. Things aren't looking good for the bewildered teenager; however, not long after his arrival, he is attacked by some thugs. Armed with only a bag of groceries and a now useless cell phone, he is quickly beaten to a pulp. Fortunately, a mysterious beauty named Satella, in hot pursuit after the one who stole her insignia, happens upon Subaru and saves him.
